General Tools      
gtselect U2 Perform a selection on an input event file, producing a smaller, filtered event file.  This tool is in the dataSubselector package. Link is to out-of-date doxygen documentation for dataSubselector.
count_map U6 Makes counts maps with many options for the map projections. Link is the map_tools doxygen User Guide.
exposure_cube U4 Makes exposure maps for a specified projection and set of response functions, using an exposure cube as input. See also the map_tools doxygen User Guide.
exposure_map U6 Makes exposure maps for a specified projection and set of response functions, using an exposure cube as input. See also the map_tools doxygen User Guide.
map_stats   Provides statistics for a map; a utility but apparently not an FTOOL. See also the map_tools doxygen User Guide.
read_map   Copies input image to output, possibly rebinning and/or reprojecting. Link is the map_tools doxygen User Guide.
Likelihood Analysis   See Jim's detailed tutorial.  He has also provided a guide to interactive likelihood analysis within Python. 

Jim's GUI editor for source models for likelihood analysis is also described in Confluence.

 
gtcntsmap   Generate a counts map (flat projection only) from event files.  This is used for binned likelihood analysis. See the tutorial.
gtdiffresp ~U4 Precompute quantities for likelihood analyses with models that have diffuse sources.  This adds columns to the event summary file. See the tutorial.
gtexpmap U4 Calculate exposures that are needed for likelihood analysis.  If these are not precomputed, likelihood can generate them on the fly. See the tutorial.
gtlikelihood A1 Perform a maximum likelihood analysis of binned or unbinned data. See the tutorial.
gtlivetimecube ~U4 Makes livetime cube (coordinates on the sky + inclination angle) for exposure calculations for likelihood analysis.  This is the same as exposure_cube underneath, I think, but perhaps manages keywords differently. See the tutorial.
gtpsf   Calculates effective (energy and inclination angle weighted) PSFs for a source detection algorithm that Jean is investigating.  This tool is probably not of general interest, although it could be useful for visualizing the PSF.  
gtsrcmaps      
gttsmap A1 Runs likelihood in a loop to generate a map of likelihood test statistic values for trial positions of a suspected point source.  This is generally used to determine source location confidence regions. See the tutorial.
viewCuts   Displays the DSS keywords for the input FITS file.  This utility is not an FTOOL, I think. See the tutorial.
Gamma-Ray Burst Analysis      
gtbin A5 Bin data from events file in time and/or energy, or space to create light curves, spectra and counts maps. Link is to doxygen documentation
gtbindef A5 Utility to generate time or energy bin definition file from a simple input text file containing the intervals.  This is in the evtbin package. Link is to doxygen documentation
gtrspgen U14 Compute the response matrices of the LAT for specific source positions.  These are used as input to XSPEC for spectral model fitting. Link is to doxygen documentation
Observation Simulation
     
gtobssim O2 Simulate a list of events from astrophysical sources and instrument response functions. See also documentation for the sources available to gtobssim here and here.  Also Jim has written a GUI interface for gtobssim.
gtorbsim O1 Simulate a pointing/livetime history for GLAST scanning or pointed observations.  The history file is idealized:  slewing motions are not realistic, the SAA is not included, the rotation of GLAST with respect to the sun is not computed, and livetime is 100%.

glbary U10 Perform barycentering correction on an event file for a given source position. Link is to doxygen documentation
pulsePhase U12 Determine the arrival phases of photons in an event file for a given source position. Link is to doxygen documentation
gtpsearch A3 Search for a more precise frequency of a pulsation given an initial estimated frequency.  
gtpulsardb ~U11 Manipulate entries in the ephemeris file that the timing analysis tools can use.
